What finally worked for me was to play the whole level as Ironman, Spider-Man, and Starload like the story play-through, my fourth was an extra Spider-Man. My only focus was to get passed the stupid tram so I wasn't working on anything but that. When it came time to use the teleport pad that leads you to the computer that rotates the whole ship, I left my second Spider-Man in there and finished the rest of the level. He stayed like a good little spider, and I only had 3 at the very end and jumped into the tram using my remaining Spider-Man. Whether or not that's what fixed it is beyond me, but after 10 plays through the level it got it me, the tram wouldn't work if someone was in the teleport room.
